I am having trouble finding paint for etched glass that has rich color and that it will stay on the etched glass. Do you know which brand or type of paint is best? Do you know where I can purchase some?

Enamel based paints are best for glass they are a high gloss paint they dried very hard.
There are a lot of great paints for glass. Translucent/ Opaque (Translucent paint allow you to see through the color, much like stained glass - very nice effect for clear glass).
Visit your local Michael's, Hobby Lobby/Arts and crafts supplies store and look around in the painting and glass craft section. You will find a host of enamels paints in several forms, paint pens, liquid opaque paints, and translucent.

Tips:

Typically, you will need to thin the paint to a milk consistency and spray with several light passes. Be careful with enamel spray cans, they can come out thick and spotty so they are easy to over paint, they are not sprays with a fine atomization.
Over the counter spray-paints (acrylics) work great on ceramics and stone, but will not adhere to glass very well.

Can I remove scratches from my glass piece?

Yes, you can however, you will need to determine how deep your scratches are into the surface of the glass.

If you can feel the scratch as you run your fingernail across it, the scratch is too deep to be polished out with a cerium oxide and you will have to grind the scratches out.
